You basically got to scavenge through 3 files for code that might fix this:
addressbook.css
messengercompose.css
primaryToolbar.css
All these can be found in omni.jar file.
By trial and error I found a few lines of code which by commenting them out it would fix the transparency problem.
But with every release of Firefox and Thunderbird the code is more complex an it could take me days to find the problematic code. And it's not a sure thing that in the latest Thunderbird there is such a code.
So if you do it.. then good luck!
In the mean time, I made this theme: [link] which doesn't need the fix anymore.
Every time the add some idiotic code to the CSS and without any guides about that mess, it's hard to figure out what to remove in order for the 1px window frame themes to work.
So I can't promise you anything right now.
